Some background info to understand the problem: After much strategy and execution I took out Portugal including all her scattered island territories. According to the rules all her colonies should come under my control.

The colonies did not become mine because the game considers some territory that is in the process of being colonized by Portugal to be part of her nation.

Those colonies should not count because they are just a few hundred colonists and shouldn't be able to control a nation or have a king, etc.

When you sign a piecd deal you have to be sure it says full annexation was demanded. Otherwise you are not going to inherit colonial nations, it was like that since i think ever. And because it's trivial requirement no one really care.

If a nation is left with nothing more than a growing colony then that colony gets made into a full province. You can seize incomplete colonies while at war. As stated above you need to make sure that the peace deal states 'full annexation' if you want to get their CNs as well.

A colony in development is not a province until it finishes the colonizing process. I still don't think a few colonists scratching out a living in some remote part of the world should suddenly become a world power with 5 colonies under their control.

Maybe it would be better if those colonies were destroyed, but it's not like you can't achieve this manually by seizing or burning them.

You can't seize or burn something obscured by terra incognita. I only posted here in the hopes the game developer would see it is a problem and patch it. Personally I have console access so it's easily circumvented in my games.

The bigger problem is the near-impossibility of discerning random in-progress colony or pacific island from CN provinces in the peace deal screen, especially since many of them get renamed into non-obvious stuff depending on who has them. It is also very annoying to be blocked by -1000 due to fort but have the UI only list the presence of one fort at a time when doing so. A fort in the province of Midway is a big enough joke already without waiting to complain about that until the one in Mahe falls. Awful stuff, though realistically the AI shouldn't be putting level 8 forts in provinces that can't even pay 1/10 the upkeep on them...

Annexing colonial overlords is a massive chore, it should really be obvious which nation is losing a province in a peace deal in the peace deal screen.

Why did they actually remove the full anexation button from the peace screen?

It was bugged and cost DIP even if taking the provinces individually didn't. Had some strange interactions otherwise too. With the new -1000 island fort nonsense they'd have had to re-do the UI for peace deals, which I guess despite its ubiquity and importance wasn't considered enough of a priority.
