You can still declare war and be declared war on.
I'm really not sure what caused your issue. Seems like it's a vanilla bug of some kind, as the method you used to make the capital has nothing to do with the mod itself. Whatever the reason, the game doesn't think Brugge is your capital. If you load up your game and kill your ruler, it actually instantly moves your capital to Wiltshire...bug the graphic which shows your capital is nowhere to be seen. So something's screwy.
At any rate, with your ruler's successor, I was able to move the capital to Brugge again and that time it worked -- the decision to become a Merchant Republic showed normally. So there's that, at least.
Not sure if already mentioned, but on the Alexios Komnenos of Trebizond start there are a couple issues with the Byzantine Empire:
1. The Byzantine Empire title doesn't have imperial adminstration/government
2. Crown authority is on minimum
3. Revocation of titles is not allowed
Are these bugs or are these intended features? There's also a small problem with the bookmark that, when you do press your claim for the Byzantine Empire, all you'll have is a very very angry Despot of Nicaea as a vassal. The Despotate of Nicaea however does have Imperial Administration/government unlike the Byzantine Empire. Is this also an oversight/bug or a feature?
I dont really know if it is a bug because I dont know if the game is compatible with vanilla savegames.
i'm using the latest steam workshop download, I did edit one thing, sorry for not mentioning earlier but I imagined because it's so minor it probably won't affect the game: I changed the .tga of the k_frisia in paint.net because I thought it was ugly, might this have caused this bug?Not seeing any of these issues on the current dev build, so either it's an issue on your end or it's since been fixed and will be OK in the next update.

1. The Paulician Patriarch in the Old Gods can only marry through the "find spouse" interface (accessible by clicking on the ring in the character sheet), and does not appear as eligible when making a proposal through the normal diplomatic interface. Perhaps this is due to his unusual situation of holding a religious head title as a primary title - should he be given a titular Duchy as well?
2. (Minor) The line of emperors for the "Roman Empire" title is seriously messed up and partially duplicates the existing Paradox line for the Byzantine Empire title. I suggest axing it and giving all Byzantine emperors the Roman Empire title through 476, to preserve numbering of Hellenistic Roman Emperors should such a thing come into being.
The Byzantine/Roman Province Formation decisions pertaining to Mesopotamia, Aegyptus, and Africa need to be adjusted to fit the new map. Specific issues are:
-Neither Diar Rabi'a nor Samarra are part of Mesopotamia, despite separating Mosul and Baghdad
-Makuria has been relocated to be farther from de jure Egypt, and is now completely separated from it by Nobatia. Either Nobatia needs to become part of Aegyptus, or Makuria needs to be removed
-Jerid isn't part of Africa, despite separating Tarabulus and Tunis.
In addition, there are some duchies that are ignored for Province Formations that may or may not be WAD for ignoring (Kufa and Al Basra for Mesopotamia, Waddan for Africa, and Sijimasa, Ifni, and Laayoune for Mauretania).

When I saw that it did, I moved on to the other Middle East and African provinces to see if there was any conflict there.This is with the new map, as in the one that went up 10 minutes ago?
