You only receive a portion of the vassal and church taxes in your own domain holdings, see Sandwich8's comment below for explanation.

Personally I think the UI is confusing and the "taxes" shown should be the taxes remittable to you, with a tooltip explaining what the theoretical maximum is and why you're not getting it, if applicable. There's no reason to make the player have to remember the different % taxes given by different types of vassals, and to do the sums manually.

Please explain the issue you experienced in the most condensed way possible
Income is shown as +53.0 specifically:
+ Domain: 22.7
+ Vassal Taxes: 34.8
+ Church Holdings 26.8
- Profligate -10%
- Men-at-Arms - 23.0

That's all fine, and when I check in the Domain tool tip, it all adds up fine.

BUT the Vassal Taxes and Church Holdings do NOT include all my vassal taxes or church holdings.

Please explain how to reproduce the issue
I hold the County of Ile de France. You can see Paris in my Domain tax listing (see screenshot).

However the City of Montreuil (see screenshot) held by my Vassal Mayor Ragnhild (+25 opinion of me) shows a Tax of 5.00 however that entry is NOT in the Monthly Vassal Income tooltip (see screenshot) which is listed in descending order, so should be near the top. Nor is the 5.00 included in the calculation when I manually add up the contributions from cities in my domain.

Similarly the Temple of Saint-Denis (see screenshot) held by my Lessee Riksgodi Bragi (+100 opinion of me) shows a Tax of 6.17 however that entry is also not listed in the Monthly Church Income tooltip (see screenshot) which is listed in descending order, so should be near the top. Nor is 6.17 included in the calculation when I add up my domain Church holding contributions.

I have 7 domain titles (all but 1 have 100% control) comprising some 8 temples, with total of 31.49 income from adding them myself, with a priest with +100% opinion (see screenshot).

So why does "Temples from your Domain" under Monthly Income | Church Holdings only say +11.8 income? It's barely 1/3 of what it should be.

Either this is bugged, or there's something fundamental I don't understand and someone can enlighten me on please?

Is there anything else you think could help us identify/replicate the issue?

Vassals only give a portion of their income to their liege. A mayor only gives 20% income and 10% levies, a realm priest only gives 50% gold and 100% levies (at 100 opinion). Note that your realm priest first gives 25% of their income to the spiritual head of faith, so this becomes 3/8 of 31.49 = 11.8, which matches exactly.
