Please explain the issue you experienced in the most condensed way possible
I'm playing as a Ukonusko ruler and conquered several formerly Catholic counties where cities have been granted to the Templar Holy Order. I cannot revoke the lessee to such Holy Orders, even though I'm directly controlling the counties.

Please explain how to reproduce the issue
Conquer a county where an hostile holy order is settled while being of a different religion, then try revoking the lessee.

Is there anything else you think could help us identify/replicate the issue?

Voted it up. This really becomes a pain late in the game. My Asatru "Fylkyr" wiped out Catholicism almost entirely, and still has a lot of holy order holdings he cannot revoke.

I have two cities in my country "owned" by Jomsviking while I'm a custom Christian faith, and I can't do anything about it

This gets especially annoying if you're a custom christian faction in britain and starts holy warring with all neighboring duchies. "Everyone" of your opponents leases a town to either crusader orders or the bloody jomsvikings. And then your stuck with them for 500 years. In every county.
