Please explain your issue is in as much detail as possible.
Not really a bug, more like an oversight. Defensive pacts are called into the wars declared when the pope asks you to overthrow and excommunicated ruler. The pope was in that pact, so he joined on the other side of the war, fighting me when he wanted to depose the guy whose war he joined.

Yep, this just happened to me. I don't think excommunicated rulers should be allowed in defensive pacts with their religion, it doesn't make sense.
