Please explain your issue is in as much detail as possible.
I reformed Hellenism, created a Greek empire and reformed to a merchant republic but after my leader died and only having a son as heir I lost all my holdings and now my only holding is a silk road trade post in Jaffa. I believe the problem is due to me being the leader of Hellenism and the game not game overing me since reformed religions need a head

Steps to reproduce the issue.
Reform Hellenism
Reform to merchant republic
Leader dies
Only heir is son who loses all holdings
Now no income, levies or reason to continue playing

Problem is it is an ironman game and the save has already been made meaning that when I start the game my leader is the guy with no holdings

Then attach the ironman save. It will help the devs troubleshoot the problem.
