Please explain your issue is in as much detail as possible.
Playing as a Catholic feudal ruler, recieved the "go on a pilgrimage" mission. The mission didn't show up on a character who had no focus at the time. So, switching the focus to faith and going on the "standard" pilgrimage completed (in this case, the standard saint burial site of saint Peter). Upon completing the pilgrimage, the completion message did not trigger, leaving the mission open ended and unable to be completed.

Steps to reproduce the issue.
Join a monastic order.
Wait for the go on pilgrimage mission.
Accept the mission (and note, if you aren't on faith focus the option to proceed won't be in the intrigue menu).
Upon completing the pilgrimage, the mission won't end.

I think it's the new visit saint tomb problem. I also can't complete the mission with saint tomb.

Yes, I had a ruler on perma-regency until he died when trying to visit the tomb of a Saint.

As a member of the Benedictines, I was assigned to go on a pilgrimage. I didn't have the Theology focus but I had the option to make the pilgrimage anyway. I triggered this problem when trying to visit the tomb of an AI-generated Saint. (St Christopher in Antioch) I completed the pilgrimage, ended my regency, and got the Pilgrim trait, but the mission for the Benedictines never cleared. I had to delete it manually long afterwards.
