Please explain your issue is in as much detail as possible.
Every once in a while I'll get the event for catching some couple sneaking around the castle having an "affair"... only they're not, they're married and just happen to also be lovers. The problem is that the only option I get in response is "This ends now!", forcing them to break up as lovers. In most cases of course this is not a major thing, but I really liked my heir having the extra positive from his super high intrigue wife.

Sounds like RIP.12005 (rip_seclusion_events.txt)

One of the options is to let them marry (if they're both unmarried), so this is almost certainly unintentional.
