I ran into this problem in a different context (not an empire), and I believe I figured it out. Part of the candidacy code forbids people from being candidates if their mother is alive, married, and a candidate for the title, or their father is alive, married, and a candidate for the title - presumably (?) to stop you from skipping over your children straight to grandchildren. Unfortunately, this means that if your spouse is a candidate for the title, your children will not be valid candidates until you divorce said spouse or he/she dies.

I am also having this problem though as the Kingdom of Jerusalem. I can nominate my nieces and nephews as well as my vassal dukes but not my spouse or direct children.

Edit: I wonder if the bug has something to do with choosing to continue as the beneficiary of a Crusade. That is what happened in my save and (presumably) the OP as well. Perhaps the scope of pickable candidates doesn't switch over properly during that transition?

Having similar issue as the Tsar of Russia, can nominate son as heir of Russia empire, Poland kingdom, yet can't nominate son as heir of Galicia-Volhynia Kingdom or Kievan Rus. And only the son borne by wife, who is a cousin and candidate, can't, those children borne by concubines are candidate. Oh, and all title have the same agnatic-cognatic elective succ law, and change Kievan Rus's succ law to agnatic only won't help though wife isn't a candidate under agnatic succ law any more.
