Please explain your issue is in as much detail as possible.
Two problems, but I'm not sure if they are bugs or intended.

1) Byzantine emperor can only appoint landed nobles of count rank or above as commanders. Barons, mayors, and courtiers cannot be given the minor title commander.

2) Commanders who seclude themselves from disease are counted as being dismissed. Thus, my imperial elective points have a -80 penalty for dismissing competent commanders. (To be fair, I did dismiss one boarder-line competent commander -- Martial 8, Tough Soldier trait).

The "landed characters only" part is 100% working as intended. The bug is that your voting power is getting docked for the wrong behaviour. You're supposed to be able to replace a bad commander or marshal with a better one, but in fact any time you replace any commander or marshal you're getting a penalty.

New bit of info: if you appoint a new Marshal who was previously a commander (very likely, since you need to appoint the character with the highest martial score and if they're landed they're almost certainly a commander) then because the Marshal can't also be a commander it counts as dismissing a commander and you get penalised. Very annoying issue, probably contributes to the instability of the AI Byzantines.

After running into the same issue with councilors being counted as fired when they just moved out of your court I don't understand why the same thing now happens with commanders. This should really have been forseeable

Given how often this happens without the player doing anything it doesn't make sense to penalize the player. Also, in the case of "cheating" by making a commander someone else's vassal or some similar move, there's still a trade off you're making (making his new overlord more powerful) in exchange for usually not such a massive gain.
