Played as emperor of HRE and Denmark was vassalized decades ago. There is a change of dynasty in the recent Danish succession and the current King of Denmark was originally a duke in Scotland. Both Danish and Scottish kings are from the same dynasty. It seems that the King of Scotland helped Danish king declaring war against Ireland for Danish king's claim on an Irish county, when he was still a Scottish duke. After several years when the war is won by Scotland my vassal Danish king gains the land and becomes independent. I only played this game for about 350 hours, but I think the game mechanic does not intend to grant independence in such circumstance.
Steps to reproduce the issue.
Load the uploaded save. Running for several days the King of Denmark gains a new land while becoming independent from HRE.
