How can I do this? For example, I'm playing Charlemagne and I'm Holy Roman Emperor, however, the game memorised that my "primary" title before being Emperor was that of West Francia, that would make me continue the game turning into France or so, and I'd rather that my heir became East Francian (Germania). I cannot select "make primary" since it would have to be of the same level (empire).

I know this is confusing, I hope youse can understand me.

I've considered even destroying the HRE shortly before death to leave my sons each a kingdom and make them independent, so I have the last 700 years of campaign a bit more fun trying to take it all back. Charlemagne did that in real life, so it would not be a problem for me, but I CANNOT DESTROY PRIMARY TITLES! HAAAALP!!!111

To what do you suggest? I wanted to leave everything as Primogeniture and the Reich as Elective, but it is such a hassle to get Primogeniture that it simply cannot be done in the beginning of 769 AD.
Okay, I guess I answered bit too fast. So you have four kingdoms, all gavelkind? Are they all de jure HRE? How many sons inheriting?

I'd like to suggest elective as a kneejerk reaction, as it's easiest to get and abuse, but I don't know your vassal situation so it can just as easily blew over.

And more importantly, what exactly are you trying to do? Do you want to keep all kingdoms or is East Francia enough?

East Francia is enough, I believe I have already solved the question by granting counties to each of my sons, giving the kingdoms accordingly and thus giving East Francia to the one who is my "heir". All the while the Empire remains elective and if I lose the election, so be it, in a few decades I get it back.

Tell me, is there any way to destroy the HRE once created?

Pretty much only way to destroy empire is to unland, de-vassal and possibly kill the last holder of title. Or hold another empire and destroy it with non-gavelkind succession.

But to return to Kingship, no? I mean because Charlemagne destroyed the Empire upon his death, to him the title of Emperor was something to be earned, not inherited, and therefore the Holy Roman Empire would only be seen again when Otto I recreated it. I wanted to kinda follow that historicity.

Charlemagne did not destroy the Empire, in 813 he made Louis the Pious, his only surviving son, co-Emperor. There only wasn't an Emperor between 924 - 962, though by 924 the Empire had degraded to a mostly Italian affair, the reign of the last Carolingian Emperor ended in 899; during the Interregnum the Pope didn't crown anyone Roman Emperor. It was Otto the Great, who (like Charlemagne) revived the idea of an Universal (Christian) Empire in the West, and Idea that had stayed alive the East (Constantinople).

Well, pretty much what I meant, the Empire itself was partitioned at Verdun, and from there on the "Emperors" were nothing but warlords of petty territories once more fighting like it was before, the true restoration of Karl's empire came with Otto der Große.
