The flags and shields are stored under the folder gfx\map in your EU2 folder. Each country has these files:

gfx\map\flags\flag_tag.bmp
gfx\map\shields\shield_tag.bmp
gfx\map\shields\silver\shieldsilver_tag.bmp
gfx\map\shields\small\smallshield_tag.bmp

where tag is the country tag (like NOR for Norway).

If you don't want to change country the easiest way is to: save the game, exit, replace these files with new files (with a backup of the old ones) then restart the game...

Havard's suggestion is in many ways the easiest.

The only other way would be to create an entire new country, use one of the user-defined tags, and once you have met certain requirements (like owning Stockholm) you "become" that new country. This will require quite a bit of file editing.
