I've purged everything including enclave and pre-space species in my galaxy, but the achievements simply stay unlocked.

Unlocked other achievements in the same run.

Using hyper drive so pretty sure every corner of my tiny galaxy is detected.

Never modify my species.

The only reason I can assume is I have "the coming storm" in my situation log, does late-game crisis affect this achievements?

So: No country* in the game should have any Sentient pops** that are not of your primary species ***

*Country is the Clausewitz engine term for Empire.

While the scourge is a country with a Primary Species, I think it has no pop-units.
Due to the specifics of how thier pops spawn, Stone Age Primitives should also not count.
It could be that one of the Stone-Agers developed to the Bronze age. That does happen on a long MTTH. And unfortunately, finding Pre-FTL planets is kind of difficulty right now. Only way I could think off is via the Species Tab.
Do you have Robots? Technically they are a "species" for game considerations. And most code has a explicit check regarding not counting robot pops, but this code is missing it.

I'm trying to read the save file, and it seems it's the "species_index=21" that block me form the achievement. It seems a pop belong to my empire but I can't actually find where is this one. Also I notices it lack the sentence 'grown_by="default"' compare to other pop, is this the reason why it doesn't appear in species ledger?
do a search for 16777227 and find out what planet it falls on. who wants to bet its within a sector?

Perhaps there is an unexplored system a bit outside the map you missed?

A different question to this achievement...do achievement still works after you win the game? Or do you need to release sectors when you nears the 40%?

Tip for anyone looking to get this achievement. First fanatical purgers you encounter declare war instantly. If its so early on they dont have a large military or if its further into the game and they are a decent bit away from your space they will demand liberation instead of conquest.) let them liberate 1 planet - they will be your species and also fanatical purifiers. Tributise them and then every system you conquer just gift to them.
You get to sit on your nice pure home world dealing with larger galactic issues they will do all the hard work running the camps and pay you monthly for the privilege.

Nice trick, but most defintely a bug.

And is another loophole that "Ethos/Faction drift by association" could take care off. The New Ethos System keep solving problems I was not even aware existed.

I think the bug would be that a Fanatical Purifier used liberate. They created a country that wants to wipe out their entire species, instead of just using cede planet or abandon planet.

So I had a lot of difficulties unlocking this one but eventually did succeed. I'm going to post my experience to hopefully spare others from the frustration.
Everything was going as planned. I had a xenophobic empire and was purging all sentient life in the galaxy. After surveying every system, killing all the AI and their pops, and the pre-FTL species from my species log I still did not get the achievement. I then looked for answers which lead me to this forum discussion.
I took a look at my save log and found four species that were not "species_index=0" I expected at least one because of one being pre-sentient in my log. This was confusing because I had surveyed every system so I didn't know how I could have possibly missed them. I used the tile id from the save file to find the planets and here is where it got interesting.
For all three planets, this is what happened:
1. The system would be highlighted as already surveyed.

2. Upon entering the system I would find a greyed out planet with a question mark.

3. I would check to see if it was a pre-FTL species which indeed it would be.

4. This is where things got real interesting. I would send an invasion and pay the normal influence cost. Upon taking the planet it would actually reset my policy towards purging to where would outlaw it. WTF right? I would have to wait and change it to Xenos only all three times I had to do this.

As stated in the end I got the achievement through this process. Why did this happen? Here are my thoughts. In the game, I purchased star charts from the curator's enclave. It is possible there is a bug that makes it to where you do not get your species log updated from the systems that get surveyed when you buy the charts. An interesting bug if it is one.

Yah, that happens with shared star info in a federation too. Except, I couldn't invade the planet at all, till I left the federation and manually surveyed it. At which point it worked normally.

I try to get the achievment as the militarist humans. I conquered also the Earth but cant purge the 'Earth Humans'. Can I still earn the achievment?

IIRC, the game treats humans from the UNE and from the CoM as the same species if they are both in a game. If that is the case then it is why you are not able to purge them, since they count as your species. If you want to be 100% sure, check the species list, and see if there is one 'Human' species or two.

(Note: this does not work for any custom species, even if they are given the exact name, traits, and portrait. I believe it is a specific script for those two preset factions.)

Specifically the UNS will copy the CoM humans upon spawn. This applies to modified versions of the CoM, but only if it still carries the "Human_2" flag. The flag is lost upon saving the empire.

Note that the two species might still be two entries in the species list, as thier Namelists differ. However if you can get the archievement depends on wheter the following check evaluates true for the Earth Humans under CoM rule:
is_same_species = root

Ah nuts, for a second there I thought I'd overlooked a way to get that flag into a custom empire.

It would be nice if PDX would let us keep (or add) that flag so that you could have custom human empires that were both nominally and mechanically the same species.

In the species list there are two types of human, my UNS humans and the CoM humans from Earth. Its possible to get both in one race on the list? By the way I change my starting humans with only new names, not some ingame Features.
Can I get the achievment or not?

Can I get the achievment or not?

Well, when you change a species' traits it becomes a 'new' species in the list, as a subspecies. Not sure how that affects the achievement, but if that flag is working then gene modding the UNE humans to match the traits of your humans should make them a single species in the list again.

And what do you mean by changing your 'starting humans' with names. Do you mean you edited the CoM before the start of the game, or edited leader names in game?

I checked the Prescripted Countries file. Might be possible to just add it to any custom Empire:
flags = { human_2 custom_start_screen }
My guess is that the game simply forgot to save teh flag during saving. Do note however that the other side will always be the UNS. Or rather a scriptside hardcopy of the stock UNS.

I do not think anybody but the Paradox Programmers could answer that. This odd case might simply be a oversight, where you can not purge but they are also different.
The purge viability check uses the same code to differentiate a species. So if you can not purge them while on "Xeno's Only", then they should not count as seperate species for the Archievement purposes.
