I downloaded a three or four mods and when I tried to re-order them in the launcher I could not. I went through this problem with Hearts of Iron four and discovered a setting in one of the launcher files that controls on /off of the re-order process. For some reason it was set for not allowing the re-ordering of mods. To regain mod re-ordering :

Locate file
X:\your path\Steam\steamapps\common\Stellaris\launcher-settings.json
Open with text editor

Add this line (taken from Hearts of Iron 4, if it states true change it to false)
"modLoadOrderDisabled": false,

find the below line
"rawVersion": "2.7.2",
"modLoadOrderDisabled": false, <<<Add this line

Whole file now should look like this

{
"browserDlcUrl": "https://store.steampowered.com/dlc/281990/Stellaris/",
"distPlatform": "steam",
"exeArgs": [
"-gdpr-compliant"
],
"exePath": "stellaris.exe",
"gameDataPath": "%USER_DOCUMENTS%/Paradox Interactive/Stellaris",
"gameId": "stellaris",
"ingameSettingsLayoutPath": "settings-layout.json",
"rawVersion": "2.7.2",
"modLoadOrderDisabled": false,
"themeFile": "launcher-assets/theme-settings.json",
"version": "Wells 2.7.2 (60bf)"
}

For some reason Stellaris is missing "modLoadOrderDisabled": false,
and; some update in Hearts of Iron 4 (if you own that game) may turn it to:
"modLoadOrderDisabled": true,
which means you cannot move the mod order list around.

Other than this one issue at this time I am a happy camper with this game
