Shogun influence is a pain, yes. The only good traditional way is to aim for personal unions. Royal marriage day 1, crank the treasury and pump out units, claim throne, beat them down for a forced PU. Wait until you inherit. All of the daimyos are susceptible to this at the start. They might get heirs quickly, so you have to act fast.

If you can't do that, you have one decision to lower your influence, which gives you one more shot later on to start a war and try something. If you can grab some provinces in one war, you might get them small enough to vassalize in the next war. Don't forget that after 5 years of occupation, province cost starts going down, making vassalization easier.

Personally, I modify the shogunate.txt file to make wars easier.

Shogun influence is above 80 % and i cannot declare war uppon the daimos ... what can i do to unite Japan?
The problem is actually that your influence is too high. Influence must be <70 to allow for war IIRC. That means you won't be able to force PUs through war either, so you have to reduce your influence somewhat. After claiming the throne of your prospects, insult them until you are at negative relations - this will cause your influence to drop monthly so you can DOW eventually. Make damn sure your influence don't drop too much though, lest you'll lose the shogunate.

Also, heed Sidereus' advice. I spent 150 years to unite Japan by not acting quickly enough (aside from not knowing the shogunate mechanics), so the significance of early PUs can't be understated. However, if you do need to go the way of conquest, you should make use of the "claim daimyo" espionage option; province cost and infamy are steep without claims in pre-unification Japan.
