So, SF is just live on GG. Can i copy the GG-Version over my Steamversion of HOI3 without any compatibly problems ?

Well I believe someone at Gamersgate is going to have to answer a few questions about this release time. It is just blind luck I am about to answer questions tonight, otherwise no one from Paradox would of been here.
In answer to your original question. We find that people get lots of compatability issues when buying expansion packs from a download site that is different from the original game. This is because of the various stuff download sites add to the installer programmes to get it to work with thier software.

If you just make sure that game doesn't launches from the steam program, but from the game's exe, shouldn't it work as intended?

It might it might now. I only go by the number of support E-Mails we get on this issue. It doesn't work for a lot of people, so I ain't going to tell them to buy from GG and then let them wait until Monday to get an answer to a support E-Mail.
The release time was supposed to be some point late afternoon on Sunday. I am not sure exactly when.
In case it doesn't work, i would suggest trying extracting the expansion files to a desktop folder, and then manually copying them into the game's folder. Hopefully it would act like a mod being installed replacing original files.

It worked fine for me by the way. But I would still be cautious to do this.
I took and created a new folder...
c:\Program Files\Paradox Interactive\Hearts of Iron III\
And then copied everything from my Steam game folder to the new folder.
The Steam folder was...
c:\Program Files\Steam\steamapps\common\hearts of iron 3\
Then I downloaded and installed the Semper Fi expansion from Gamers Gate and directed it to install it in the new folder.
Also, this way, if something went wrong I was still able to place from my steam copy.
Oh, and I also took and created a shortcut to the hoi3game.exe file from the new folder on my desktop.

Pretty sure this is what I did- but I can't even run the installer. It keeps telling me HOI3 is not installed.
Make sure the folder you created has the correct capitalization and has the 3 spelled out on Roman numerals.

And make sure your just copying the contents of the \hearts of iron3\ folder from your steam installation into the \Paradox Interactive\Hearts of Iron III\ folder, other wise you'll end up with the following folder hierarchy and it probably won't work.

Didn't mean to confuse you. Mine is working as intended, i was mearly saying that if it didn't work for other people, they could try the thing i suggested
Mine for example installed in C:\ProgramFiles\Paradox Interactive\Hearts of Iron III
But since i have the steam version, i copied the files from that folder into the:
C:\ProgramFiles(x64)\Steam\steamapps\common\hearts of iron 3
