Here's my save file. Playing Odo, declared War for Emperor against my shogun Akigawa. Someone please tell me why I'm not getting the shogunate with a 100% war score against the current shogun whilst occupying all of the current shogun's territories, and hey: if you know how I can fix it then by all means tell me. I have been trying to figure this out for some time and have made myself very annoyed in the process. Somebody pleease help me rescue Japan so I can colonize California.

So I tried to check out your save. What mods are you running? I'm unable to make it load due to my lacking the mods you have and that could be the source of your issue (since the Shogunate is tied to the province of Kyoto, a mod removing that province will disrupt your ability to take the Shogunate).

If the province IS in existence, try taking it as part of your peace-deal to see if that works. Otherwise, please let me know what mod I need to add to testing.

It may have been worth mentioning that I converted a Crusader King III save to Europa Universalis IV, which is done by way of modding. That said, I have made sure at every attempt to include the province of Kyoto in the peace deal. I have read that if the Shogunate is not fully annexed, I will form an independent daimyo. This is true in my case; there is no way to annex all of the Shogunate's land. But this would not explain why, once an Independent Daimyo, the Shogun is still my overlord, I lose the 'Sengoku' CB, and I gain the 'Independence' CB against the Shogun. This is all perplexing and very frustrating.

Assuming that you take Kyoto, you should BECOME the Shogun and the old Shogun becomes an Independent Daimyo.

Can you tell me what mod you used to convert and/or what mods you still have running? When I tried to run your save, my EU4 told me I was "missing" a mod which means attempts to load your save crashes my EU4 immediately.

This is the only mod I'm using. Sadly, this may reveal that it is not possible to load my save file. But if it is possible, I've attached the CK3 save file that I converted from. Perhaps one could use this save file to create a mod using this converter and then load the EU4 save file.

Tried that, still crashes.

Impressive map although. Very blobby, but different to normal EU4 :p

Adding to the confusion, if I press for independence along with the province of Kyoto then I briefly gain the unite japan decision, which is what I hoped for all along. The mystery has not been solved, but it has been rendered less important.

You shouldn't need to ask for Independence. You just want Kyoto and any other lands you can yoink from your overlord. That'd make you the overlord of any remaining Daimyo and expel your old overlord from your lands (so you get some CBs and prepare to invade his face)

is your t1 gov independent daimyo? Since 1.30.2, EU4 has a daily gov check, which basically makes you lose daimyo gov after declaring war for kyoto the next day. Previously, say on 1.30.1, you would remain a daimyo and then very quickly get an event to force a t1 ind daimyo, which made it smooth. Now? You have to manually select.

No, I understand completely; it just isn't working. I'm attaching pics. If I don't press for independence, Ashikaga remains my overlord and my independent daimyo govt is revoked AND the daimyo govt is removed from govt reform menu. I can still select independent daimyo, but this results in a loop of it being rendered invalid.
