So just for fun I loaded up my first game as Fatimids and used ruler designer to create an attractive female ruler. But unfortunately I couldn't marry her matrilineally? 
Calipha can't marry matrilineally?

Of course they can, you just need a christian ruler need to arrange such marriage.

Matrilineal doesn't work for muslim. You'll have to find a cousin if you want your dynasty to continue.

}Why AI? Just switch to a christian ruler, send the matrilinear marriage offer to the calipha, then switch back.
Switching and switching back erases all the prestige points accumulated beforehand, sir.
It only erases the prestige and score gained by previous rulers, your current one will still be counted.
So if this his first character in this game he'll be fine.
they can give as much as +20 in opinion, which in delicate situations just might be enough to prevent a vassal from joining a civil war
You can always give yourself the prestige back by editing the savefile.
Because the male muslims of 1066 - 1453 would allow a female Caliph and then allow her to marry a christian and have her children become caliph's after her.
I understand it from a challenge point of view, but roleplaying not so much.

I thought you could start the game with a son or daughter with the ruler designer?
Well, too bad you can't put any traits in your children using ruler designer.
The only solution I can think of is either cheat control a christian to matrilinear marry, or restart a new game. Rather than starting a female ruler, it's much better starting a costumizable male ruler (unless for roleplaying purposes)
