I dunno, what damage can a pilot do? I can't think of a reasonable way, Kat can't ram our ship after all.
Wait for the fleet to build up and jump in, then when things look dire ask for an XO and instead of protecting the civvies, run to, say, communications or command and ensure all of them get blown up.
Then there is the 'look so much like a human that the humans start trying to kill/brig each other' way of doing damage.
(That doesn't happen a lot, though. It's possible, but unlikely.)
And then .. well, I haven't looked carefully at the line of succession to check, but who is second in line for the admiral's title? Get that and you can also do a fair bit a damage by targeting nukes at piles of civvies or things along those lines.

Yeah, I've really had high hopes for Foster, but didn't have a chance to use our combo. And even if one of you is metallic, then still either Citizen is bad, or he is likely to get shot. There is little to gain in shooting me or you after all, and pilot is away.
I'd actually prefer it if neither of them got a chance to do much before their turn started. And that includes shooting people.
As for how helpful it is to shoot either one of us .. well, it also means throwing away your hand and losing morale, and possibly losing a title or having to move back to wherever you want to be, rather than starting your turn in a position where you can get XO'd easily.
And I probably shouldn't say this .. but scanning me isn't really the best thing to do for team human.
You see, my turn is still quite far away, so I can't do terrible amounts of damage right now even if I was a cylon. And if you scan either Citizen or Jacob and he turns out not to be a cylon, logically you would then know what side I'm on (as long as we're right about TNT - that isn't guaranteed, of course.)
If however the scan *does* have one of them show up a cylon, we will still have time to act on it. Time which we won't have if we just leave it.
.. actually. That logic can be reversed: Scan me, and you will have a rather good chance you will know the identity of *two* cylons.
.. unless TNT is a cylon.
