One line summary of your issue
Unfixable armor damage

Please explain your issue is in as much detail as possible.
I have a Quickdraw that is in the mechbay with armor damage. Attempting refit shows no damage. Selecting for a mission shows damage, mechbay shows damage.

This is the campaign, before Smithson mission. I'm on Mechdur. I don't remember the mission before I noticed the problem, and I don't remember if that mech was on the mission or if it had just come out of repairs when I noticed it. Going on a mission (with other mechs) doesn't fix it.

Quickdraw is modified: two SRM-6s and three MLs (RA, LA, torso) and I moved one heat sink to the other side torso.

Steps to reproduce the issue
I don't know how to reproduce it. Sorry. Here's a picture of it sitting in the mechbay with like 500 points of missing armor.

I ran into this as well. The "fix" that I've found is to modify the armor on all the components and nothing else. Confirm that change, it costs 0 Cbills and takes 0 days to complete. Then go back and reset the armor to the correct locations.

I've run into this twice and I think the 'reproducible' steps are:
  1. Have a mech damaged so it needs a refit. Component destroyed, weapon destroyed, shouldn't matter.
  2. Go 'Refit' the mech in the mech bay.
  3. Replace the broken component but DO NOT repair armor.
  4. Let the work complete.
I think it's because armor is a "free" repair that auto-occurs at the end of the mission except when a component is destroyed.

I had the same issue with some structure on a mech, and can confirm that the same steps resolved it. I did a little more testing, and found that simply altering the value on the affected armor or structure, and returning it to the original value works as well. The "modified" flag gets triggered as soon as you make a change, and remains even if the value returns to the original point. Confirming the changes costs no C Bills nor time, and immediately completes, with the problem gone.

Had the same issue on my shadowhawk.

It was during the mission on panzer and the only damage I sustained was from a DFA. It stripped the armor from the leg but didn't damage the internals.

Now I have the same problem as the OP

Will try the work around with the armor distribution when I get a chance.

Update: removing the armor and then replacing it all worked.

Update: removing the armor and then replacing it all worked.

Had the same bug, your fix worked for me. I remove 5pts or armor(one minus click) on the "damaged but not repairing" part, confirm, go add it back, confirm again and it's back to normal. At least it doesn't take in game time to do so.

This happened on 3 of my 4 mechs after the story battle of Itrom; 100 hours in, hadn't happened before, at least that I noticed... The solution above corrected it.

I have run one or two missions since, with no issues...
