How do I get them out of there without just disbanding them? Currently I can't dock a transport onto the island to get the 'Army of the King of Bali' and they have no where to go.

I'm not sure which island Bulon is off the top of my head. I thought it was possible to walk between the two Balinese islands? If not then there's not a lot you can do without sending a transport to retrieve them.
It is apart of Indonesia, the pair of islands on the coast of the Southeastern tip. At the start of the game, as the rest of Indonesia is, Netherland controls it but the Bali Battalions are there and are unable to move out of the island by land or for a Bali transport to dock to the island and pick them up. This is problematic as, without them, it is basically impossible to conquer Johore and Atjeh, even the weak nation of Brunei with just the single Irregular Infantry Battalion you get from Lombok, the Eastern of the Bali islands.
Just move your transports to a sea province which borders the islands, and order the troops to walk onto the transports/sea province. It's a slower way to load troops, but it works.
