Any armor bonuses that are not item related, like +1 armor from rest, or Kill in Shadows +3 natural armor, get applied again to companions that are not in the group, if loading the save game in Spire locations.

This can lead to ridiculous armor stacking for Kill in Shadows and little bit less for other companions.

It is easy to reproduce. Just have Spire bonus that gives +1 armor on rest or have Kill in Shadows.

In case of Kill in Shadows, removing her from the group, saving and reloading, will add +3 armor. Do as many times you want and then add her back to the group for massive armor bonus.

For other characters, to reproduce, making sure to rest first. Then save reload, for +1 armor bonus to inactive companions each time.

This issue is still reproducible in 1.0.4.

At least with Lantry (despite patch nodes saying it is fixed). He gained several points in armor while not being in party.

I have not investigated if and how it affects Kills-in-Shadows.

UPDATE:
Confirmed it is reproducible in same way as in original post. Just save/reload couple of times in Spire with Lantry out of party with rested bonus to armor.

I'm sorry to hear the issue is still occurring for you. I'm now unable to reproduce it here on my machine; could you please attach a save file from when the issue is occurring for you so that I could load it up here and run some tests? The save files for Tyranny can be found at C:\Users\%username%\Saved Games\Tyranny. If you name your save in-game, that same text will be in the file name so it will be easy to find.

This is in Infirmary Spire location. If you add Lantry to the group, you will see that he has rest bonus and that unarmored he has +8 armor, instead of +1 (from Forge Spire bonus). So he is already suffering from this bug.

If you at this point remove him from the party and do save reload and add him back to the party, issue will not happen. This is because spire rest bonus is removed, after you remove him from the party, so stacking bug will not happen. He will in this case have +7 armor earned before from the bug.

But do this instead:
Load the original save, then do save and reaload. Then add Lantry to the party and check his armor. He will now have +9 armor unarmored, with spire bonus active. If you load original save and do save and reload multiple times and then add Lantry, then his armor bonus would be higher, after you add him to the party.
