Hi! I'm a bit confused as to how specialists are supposed to work. Right now I have 3 planets - one capital and two colonies with zero buildings.

The capital:

all clear, the specialists produce whatever the buildings I have on the planet allow. Next one:

The specialists produce...food out of thin air?

And here, the specialsits make...science and food out of consumer goods?

How do the last two planets work? There is nothing but reassembled ship shelters on them, so how can they be producing science or food?

Click the "Specialists" bar and it will show you a breakdown of what jobs there are.

Those specialists have the "Colonist" job- which, yes, create those things. They go away once you upgrade to a capital/admin complex.

EDIT: The science might be due to a planetary feature creating researcher jobs. Click more things to investigate the detailed breakdowns further :)

Click on the tab to see the pops and their jobs, new colonies have colonist job at speciality level which does produce food.

Thank you, appreciate it!

So I've checked it out:

So one planet was indeed the scientists being colonists. And this one has a Dimensional Portal Researcher? I guess this is because I have a physics research mission "Probe the dimensional portal on Nova" - even though I'm not researching it at the moment, which is pretty weird.

I think it makes sense now, but I wish the game made it more clear where such scientists come from :)
