Are message settings broken in the v1.04c patch?

I have tried to set battles and war-decs to "Pop-up and Pause", trying all three methods:

1) Menu => Game Options => Message Settings
2) Clicking the Hot-Link in the pop-up window and setting it to "Pause"
3) Right-clicking on the relevent line in the Log Window and setting it to "Pause"

Using any of these methods, the message settings will then DISPLAY as properly set, but none of these three attempts will actually make the battle or war-dec messages pause the game when they trigger.
