I am a little confused what bonus do Bishops get when i give them a county and the capital turns into a Temple, for an example when i give land to a mayor it becomes a republic and earns extra income. Should i only mark archbishops when i need the piety and is that the only benefit I gain? When should I use them?

There are several reasons to make a Prince-Bishop.

1. You tax them at the (usually) much higher church rate.
2. They have no dynasty or dynastic ambitions, so will rarely cause you trouble with wars.
3. If you have free investiture, you get the added bonus to your relations.

Many people feel these are over-powered. They may be right.

I try to make use of them only in two cases; when I have a county/duchy that is just too rebellious and I am sick of dealing with it, or in certain areas that I feel are historically or RP appropriate (e.g. Alexandria, Metz)

The very real downside if you're Catholic is they may pay all their taxes to the pope and provide you zero troops for the entire duchy. This is true if they like the pope more than you. What a lot of people don't realize, however, is that they break ties in the pope's favor. So if they're at 100 with you, and 100 with the pope, they pay the pope. This happens a lot more than you think -- pretty much after every successful crusade they will be at 100 relations with the crusading pope. Which means you will see no taxes or levies from them until that pope dies, no matter what you do. If every vassal is a PAB, that can be very bad for you. It doesn't matter if you rule over all of Europe if not a single vassal will send you cash or levies.

Though sometimes having a vassal that won't send you troops is better than one that is constantly sending you troops... in arms to attack you.
