I have two kingdoms, Ireland (Primary) and Wales, with High authority in both.

I changed Ireland to Primogeniture, and Wales remains at Gavelkind. However, the heir of Wales is the same heir of Ireland. Is this because the Kingdom of Wales is the primary title of Wales? What do I lose if I leave Wales with Gavelkind succession?

You could have no other male, potential heirs; therefore the title's must all pass to the one son you have. Another thing would be to check if there's a little icon at the top of the screen indicating "Title loss on succession" hover your mouse over that if there is one and see which titles you'll be losing, it's likely they will be de jure titles under the Kingdom of Wales. Hope these possible solutions helped.

3 Sons, the other two are listed as pretenders under the Wales Gavelkind laws.

The Title Loss banner was removed after changing succession for Ireland.

Maybe it's a bug. Thanks for the help.

Do you have a save before you changed your succession law on Kingdom of Wales? It might be helpful to report it if it is a bug. If you have just upload the save to some free filesharing site and post a link here so I or someone else can see and test if it really is a bug. It sounds like its a display bug but only way to know it to test the save.
