By now I was convinced the only way to war-annex a non-pagan country is when this country consists of a capital province only. However, I was just playing Spain and when I conquered both provinces of Navarre (Navarre and Bearn), I was offered the option of Annex in the peace negotiations. Then, France annexed French Catholics even though they consisted of more than one province as well. So what is going on? Can I annexed some small countries in one war? Which ones? Does it maybe only apply to countries which broke free in rebel wars?

The game I was playing is 1.05-patched.

I don't think that's what happened here. Navarra declared the war, I moved my armies into both provinces, sieged and conquered them, and when sent a peace offer I was just quite surprised to see an Annex option available. I believe the government fall would require rebels taking some provinces - there weren't any rebels involved here.

And you got both provinces? Maybe another nation also at war with them made peace first taking Bearn....und you got only navarra.?

I am pretty convinced I got both, though indeed I was not the only one in the alliance against Navarra so maybe I am wrong and in fact Aragon got the other province. I don't have the old save file to check, I'll try to start a new game and check if it works this time. Could it matter that Navarra I conquered was not the original Navarra but one that was conquered previously and then broke free from the rebel wars?

No, that doesn't make a difference. If (as in the Netherlands revolt) several provinces rebel then unite you can't re-annex them in one go.

I think Dragonheart is right - someone else must have already taken the other province. :)

I'll try to start a new game and check if it works this time.

So I did and it doesn't work. I conquered Navarra, let it split back, conquered it again and this time I was given the normal 100%-peace option only, no annex available. So maybe indeed what happened previously is someone else took the other province. Sorry for the confusion.

Not really, since you cannot get all thier provinces that way at least one must be rebel controlled and you will not get that province or the capitol (which may be one in the same if you are lucky).

Actually it does. This is a known problem. My theory is that it has to do with Tag changes and the well known problems associated with them. It does not happen all the time but it does happen with break away nations.
