I was playing as the USSR and was fighting Germany and Japan. When I annexed Manchuko several strange things happened:
a) All of my troops that were currently fighting a battle in Manchuko were sent to the force pool. I assume the same happened to the enemy forces because they disappeared also (Japanese forces).
b) All battles being fought elsewhere (in Germany) were lost. My troops did not retreat though, the German troops did, but I still lost control of the provinces.
c) Popup messages said that I had lost control over all the provinces in Manchuko, but when I checked, they were still in my control.
