I've had some issues using the moddir function in HOI2 1.2 as well as using other modder's work that claim to support this feature. I find it difficult to believe that a mod that requires me to overwrite default files will not affect the vanilla installation.
I'm also an avid player and user of mods for many other games. One of the games I play is Silent Hunter III. SH3 supports mods, but not a moddir function. This meant a ton of micromanagement on the end user or else every time a patch was released a forced re-installation would have to occur which is time consuming.
A gentleman made a great utility with a little bit of effort made installing, using, and uninstalling mods a breeze. I've tested this tool with HOI2 and it works with this game as well.
Now I'm able to play the Austria mod for a day, deactivate it and go onto the All the Russias mod the next day, etc.. No more multiple installations required either.
The name of it is "SH3 Generic Mod Enabler" and it can be found here:

There is a readme file included that explains how it works and how to set it up.
