I'm playing as Greece currently, I have 200 relations with UK, alliance with them and they even have me in their sphere. Yet every fricking time they back my enemies during crisises. How does it makes any sense?

2. UK has just helped Greece to regain its independence. They have me in alliance and SPHERE, yet in crisis they want to keep me weak? Doesn't make any sense.

They rather keep you weak if that means some kind of check on the russians with the Turks, as fragile as you perceive them to be.

But really, the crisis system is just... flawed. Sometimes it works, but most of the time its just frustrating.

As flawed as the crisis system may be, this example sounds pretty spot on, however annoying it may be if you're playing as Greece. Propping up the Ottomans was a vital part of the UK's foreign policy ideas at the time. Keeping them strong kept the Russians out of the Med, North of the Caucasus Mountains, and distracted them from The Great Game. Perfidious Albion would be willing to make bigger allies than Greece disillusioned to keep Russia's eyes off the Hindu Kush...

Unfortunately this is a flaw of the crisis system not anything to do with 19th century politics, as much as that would be nice. The crisis system is flawed beyond much use IMO, I've tinkered with trying to remove it entirely but with no success. I can get rid of all the events that are attributed with it, but all that does it start a crisis then not allow anyone else to join, not really optimal.
So we get a system where we get 10 failed crisis in a row for Poland, yay. Meanwhile I'm sitting over here as (insert country name here) twiddling my thumbs and at a fairly constant 100% crisis rating.
This system is actually the only thing that I have a real problem with in the game. I mean yes it has other issues but if I could either fix or just straight up do away with crisis I'd be happy.

It's not a flaw in the system, you need to realize that the crisis system has nothing to do with alliances and everything to do with global(mostly European) politics. Yes, having alliances gives an opinion modifier during crisis but that's all they do. Sometimes it's enough to sway the GP in your favor, other times it isn't. Also GPs can be allied to both sides, the UK is a perfect example as it's usually either them or Prussia/NGF/Germany that ends up allying the Ottomans, if it's the UK than they're allied to both the Ottomans and Greece simultaneously which negates the opinion modifier bonus as both sides receive it.
