This is mostly relevant for Theocratic religions, where your realm priest automatically governs all the temple holdings in your land; they have a terrible habit of building only military buildings and producing a bunch of mostly useless levies, which can then never ever be replaced with something more useful (i.e. income generating buildings). If I'm willing to invest my own gold in the holding, I should be able to pick the building.

I mean ideally the churches would be more economically inclined anyway, since this was pretty typical of the Christian Monastic tradition in both the east and west, but from a pure gameplay point of view it's very silly to straightjacket the player like that.
