I was happily play modded Stellaris last night. Turned on my PC this evening and suddenly I have a previously never seen before red warning icon in the launcher. Apparently all my mods are no longer on my disk?

Except... they are. In my "\workshop\content\281990\" folder all the mods are still there. The launcher has now cleaned up a load of the ".mod" files in the Documents\Paradox Interactive\Stellaris\mod, which OneDrive let me restore (not that that helps as it just deletes them again on next load)

Any idea what's going on here?
 
Alright, I've sort of fixed this thanks to OneDrive.

I restored all the deleted .mod files and rolled back the "launcher-v2.sqlite" file to the way it was the last time I played. That seems to have done it.

How the launcher's database got corrupted / altered I don't know
 
Same thing happened again.

It appears I can restore the .mod files and the database and then play the game without any problem, as long as I click the resume button in the launcher before it has a chance to delete mods and nuke the database, giving the launcher more than a few seconds of doing nothing causes it to wipe the database and remove all the .mod files.

Please try the following:

- unsubscribe from all mods in BOTH the Steam Workshop and the Paradox mod site mods.paradoxplaza.com
- delete the folder Documents/Paradox Interactive/Stellaris/mod/
- delete the file Documents/Paradox Interactive/Stellaris/mods_registry.json (if present)
- delete the file Documents/Paradox Interactive/Stellaris/launcher-v2.sqlite (if present)
- run the game up and check the launcher is okay with no mod or other errors
- subscribe to a few mods

- run the game up and see if those mods are now available to you.
