So I'm about a hundred years into my Venice game, and I'm well on the way to controlling all the world's CoTs (currently have 14 of the world's 24). One of the ones I don't got yet is the one in Kyoto. All I want is the capital. I've read on this forum that Japan is kind of broken. I've also heard that Japan behaves likes a OPM. If that's the case, would occupying just Kyoto be sufficient to annex the province? And has there been any improvements in the 5.2 patch?

I hear you are suppose to spawn rebels in the daimyos so that they join each other and form Japan, and then you can conquer it. (first conquer a daimyo and leave two provinces)

I believe you need to occupy the Dayimo capitals and Kyoto and wait for an event to break them into individual nations. Then you can annex Kyoto.

That's how it is supposed to work, although the event is somewhat bugged in 5.1 and sometimes it works and sometimes it doesn't. It is supposed to be fixed in 5.2 beta, but I haven't tested it myself.

Annexing Japan is entirely possible under 5.1 without having to resort to rebels. If you get the "Shogunate disbanded" message spam, pause the game and make peace with Japan normally. During the next war you can kill the Dayimos off like any other country.

Can you explain in more detail how you do this? I rather not resort to rebels, partly because I don't fully understand how it's done (though thanks for the thread Eyam).

Normally I colonize the provinces north of Japan so that I only have to force a single straits crossing and start taking nearby provinces there from the one or two factions active in the area (mostly by using Imperialism CB on Japan itself). Japan's special set up means that you can easily take 99% worth of provinces if you successfully storm its only province and capital. Then it is just further warfare to take all provinces except for the faction capital's (note that you can demand capitals earlier if they belong to vassal daymios). If all remaining factions are down to a single province, I occupy them to disband the shogunate, pause, click away a few dozen "shogunate disbanded" messages, and make peace for a few ducats/cores. After the truce runs out they can be targeted/annexed like any other normal country.

I haven't had that method fail yet.

With Imperialsm you can take regular provinces for 2 BB each even though for the capitals you'll have to pay 4 BB. Since it will take several wars (and truces) to OPM the daimyos you should be able to keep BB under control.
