This is an issue I've only really run into when playing as France, where I tend to leave the Maginot Line on purely defensive duty. The Maginot Line sits on the border of two air regions - Northern France and Western Germany (I think). Usually when selecting air missions it's not a problem, I tend to send the mission to the area I will be attacking into, but in this case when trying to simply hold the line I don't know where to send them.

Do I assign my planes to Northern France, where my troops will be defending, or do I assign them to Western Germany, where the enemy troops will be attacking from?

In asking this I guess my focus here is on CAS and Tactical Bombers, since as far as I understand the mechanics fighters can "catch" enemy fighters moving through a region, so the point is moot when it comes to questions of air superiority.

That said, in the Maginot Line example where is the best place to deploy fighters on air superiority duty? Northern France, where I can get full coverage by keeping a few wings behind the lines, or Western Germany, where German bombers can hopefully be intercepted before they reach the French border?

Unless things have changed my understanding is that planes do not intercept each other while traveling to their assigned region, only the destination region matters. In order to stop their bombers you must deploy your interceptors over the heads of the friendlies you wish to protect. This is what I do and it seems to work.
