So I was playing as Urbino fighting for my independence for the Papal State and I joined the HRE as soon as I declared, war was going fine, completely annihilated the Papal army and had Roma under siege. Next thing Austria (The Emperor) Enforces Peace against me, a HRE member state fighting for Independence from a non-HRE member state like what could possibly have made the AI think that that's a was a good use of it's time?

Nope, Popes only allies where Genoa, France and Alsace. France broke when I declared after he ate some WE in wars with England and Burgundy.

But he still had to have high relations with the Pope to even use enforce peace, which seems like reason enough to use it. Having the Pope like you is better than having Urbino like you.

Because he refuses to grant them divorces or they feel like the tax exemption on the Church in exchange for the old man to like you isn’t a fair trade. Hence Protestantism.

So by that logic why doesn't the mechanics that force the emperor to protect the empire not come in to effect here

Because 1. You declared the war, the emperor has no obligation to assist the attacker. 2. You joined the empire after declaring.

This actually happens quite often. It's not just Austria, Catholic nations like to enforce peace against the enemies of the Pope in general. It makes sense, but I agree it's quite harsh that it happens in an independence war. I once had a game as Granada where I wanted to try something different and I was like "oh look, the Pope has no allies, let's no-CB him and merc up". Castile enforced peace and ended that run.
