Preface:
Currently fallen empires are mostly stepping stones, both in terms of expansion and technological development. You barely interact with them on a diplomatic level unless they basically tell you to "get off my lawn".

Suggestions:
1 Wars between fallen empires:
Fallen empires should wage war with each other and to that extend try to get allies of lesser races and hand out rewards in return. From popular sci-fi this would be comparable to the TV-show Babylon 5 were two ancient races co-opted humans and other similar advanced races to wage proxy wars.

1.1 Early game:
Every now and then you will see vast fleets of fallen empires traversing your systems, ignoring your ships and wage battles with similar fleets of other fallen empires. At this point there is little interaction other then the feeling that you are a fly in an elephant cage.

1.2 Mid game:
When you consolidated your empire a fallen empire will contact you and try to co-opt you into their system of military alliances, this process will happen in steps. The military blocks that form (each led by an fallen empire) depend on various factors: Distance (no need to get allies far away), alignment (do you share similar values, i.e. you might want to change the government system or policies) and a certain development threshold.

Step 1: They might help you in your development (resources, research pacts etc.) or grant defensive pacts (when someone declares war on you they will defend you). What they want depends on the type of fallen empire, maybe they will try to enforce peace between you and another faction that is also on the list of possible allies of the fallen empire, maybe they demand certain policy changes, maybe they want to you explore certain regions and share you findings, i.e. you become their unwitting spy.

Step 2: They invite you into an alliance. At this point you will be pulled into their wars with other fallen empires and their alliance system. Basically each fallen empire will have an alliance system and use you and other races to wage their proxy wars. The rewards depends on the type of fallen empire, maybe they allow you to colonize their gaia worlds, or settle near their ringworlds without diplomatic incidents or grant you certain techs or parts of their fleet.

Step 3: Overcoming the enemy fallen empire and it's alliance system will grant a significant reward, depending on the type of fallen empire you are allied with they may tell you how to construct ringworlds, or they might teach you how to terraform planets into gaia worlds, maybe they give you the blueprints to their ship types etc.

1.3 End game:
Once you become the dominant faction within the fallen empire alliance system you might:
-form a federation
-usurp them (civil war within the alliance system)
-unshackle them (they will start to expand)


2 Assignment from fallen empires:
Basically every type of fallen empire should have some internal tasks that they want to achive. To that end they contact "lesser" races give them certain tasks and reward them accordingly. Examples:

-Repair a ringworld: The fallen empire asks for resources and in return they grant you settlement rights, help you with your technological advancement, protect you from enemies etc.

-Settle gaia worlds: The fallen empire will ask you for population, i.e. build colony ships for them, sign migration pacts or maybe they will show up with special ships that will ferry population from your worlds (i.e. you will loose population). The rewards would similar to the ones above.

-Purge unwelcome settlers: The fallen empire may contact you to purge certain planets near their borde that have been settled by other "lesser" races. In return they grant you one of their fleets.

There are certainly a lot more options, however i want to stop here. One last thing is that you should always have the option to remain neutral, however then you will not reap the rewards.
