Let's start with a brief excursion into my current position in the game to make it clear what we are dealing with.
It all started with a small county in Galipoli, which is located in Thrace, and borders with Constantinople.
Monomachos dynasty - younger relatives of a recently deceased emperor Constantine IX Monomachos of Byzantium.
From the beginning game became not as much as I wanted. No pentarchy or Orthodox domination.
Emperor became Bogomil heretic and gradually convert your entire court and the whole empire.

And my character remains only Ortodox in Empire, waiting for title revocation.
Also he has only daughters, whom I gave for men with good genetics for children in by dynasty.
As example my middle daughter married the youngest son of the Duke of Upper Lorraine.
To my surprise, when I already played as her son, his father inherited the dukedom, and after a couple of years, I was suddenly was moved to
completely different empire.
Being ortodox in HRE is not so smart thing so I convert my character in a Catholic and a German and did it perfectly on time.
After 20 years, old HRE emperor died, his young heir immediately killed in the Civil War, and to my surprise, the next on the throne of HRE was my character.
2 generations of genius brilliant diplomats in my family very stronged empire, allow me to change rules to primogeniture.
We won two crusades for Jerusalem and then for Poland captured by the Golden Horde.
Having given his heir for the queen of Castile in the next generation, I inherited her crown and enormous power, which includes half of Africa.
So this situation we had at the time when my last super-emperor died passing the throne to his normal grandson.
Then came hell. ;)

I raised an whole army (250K, So I still stronger ;) ) and while I transport it to the shores of Africa, he captured on the way north 4-6 provinces.
Question - why every captured barony brings him to 10% warscore, and captured his provinces in Europe by me just give 0,5%?

Well, it was time to litte save and reload, because the first time I went to him by foot in Africa, and from 250K I lost 200К from atrition and happily lost a battle.

The second time I waited until he reaches the sea beach itself and attacked the bank (remember - now warscore -99% and just because the caprured provinces over 100% are not considered,
And I win the battles and captured his provinces not less than it mine).
Well, war continued for another couple of years - he and his allies slowly captured my provinces, I release them and capture them (warscore not come out of the range of -90% - -70%, although apart from the rest of Africa I already occupied).
In the end, I realized that it's pointless, returned to two years ago and after the decisive battle just sent assasins to my enemy.
Ops, this war is over.
Hooray? No, to early.
In next year most guys have started a new war of the same, but this time it was headed by the Duke of Asturias.
This time I did not gather armies in time, he quickly took by his armies Galicia and Navarra and when I got there and started to smash him it was -100% warscore.
When they won and all leave the empire.

Now comes the fun.
Because, all of my just victirios enemies, but the king of Jerusalem, Duke of Asturias and a pair of South African lord of Spanish nationality
agreed to join me back.
How is it? Dude, you just fought for independence, and now again wants back to the chains? Well, ok, I agree.

That's not all. All my new vassals get +50 relationship for what I gave them independence. Ok? Ok.
I got the strong claims on the all breakaway all provinces (even returned back).

It is clear that in next year I started the wars in the press all claims and returned all but Asturias (we have a truce, but my vassals already began to war him)
and Jerusalem (I am the King, dude) - because he is at war with Byzantium by Imperial Reconquest on Ashkalon and Ilkhanate with Mongol Invasion of Egypt.
Well blame yourself, my dear uncle.

But that's not all.
In a couple of years there was another party wishing to secede. I silently gave them the opportunity.
And return them all back in 2 days. In result a have a pack of new strong claims and +50 relation.
And then another one - and again history repeated itself.

PS Why am I all about.
At 1.07 gameplay has changed significantly.
What used to be believable now this is a gamey foul play.
In principle the faction system is good, but it seems clearly requires tuning.

LOL! Pretty easy way to fish for strong claims. :p

Theoretically when you "accept" them back into your realm, that should come with the loss of your claims on them, or a "downgrading" from strong to weak claim. You are, after all, acknowledging him as your vassal when you accept him as your vassal... and you pledge to defend his possessions... doesn't square with claiming all his lands in my opinion.

there should be a 'won independence' malus to offering vassalisation to those guys.
There should not try reach indepedence at all if they are have same religion, same nation, do not truly hate liege and see his power.
They also should look to aggressive neighbors before seeking indepedence. Cause I was able to return nearly all of lost children home except those who was invaded by Ilkhanate, Bizantium and France. No one survive and live happily after. ;)
