Seems logical, if I manage to integrate some other alien empire I should be able to upgrade the engines of the worker fleet and science vessels?

Also, it would be nice if there is some way to rename the prefixes to ships en masse. :)

You can set the ship prefixes in empire creation, though I think it only gives one for all your ships rather than different ones for civilian vs military.

You used to have to design and upgrade science, construction, colony, and transport ships, but this was a lot of steps for what amounted to the same thing we now receive automatically and instantly. The only downside (for me) is you don't get to name them any more.

I don't mind if every game the science vessel is called the Orinoco class but if I got jump-capable science vessels and the integrated empire doesn't? Looks like a lot of science vessels going to waste

The integrated ships should be upgraded to the same tech level as your own ships. If they aren't getting jump drives equipped then that sounds like a bug to me.

I only found out after integrating a lot of empires and tried to use jump on those ships and only to see the jump button greyed out. Then I checked their engine, yep, still hyperspace drive I

Regarding the previous issue on Prefixes of integrated ships

say that Empire A has prefix USS
Empire B has prefix CAY
Empire A integrates Empire B
You end up with a lot of CAY ships

is there a way to quickly rename the CAY ships back to USS ships? I knew there is a way to change the title of the president mid game, maybe a dialogue box to harmonise the two fleets?
