A small problem with conquering AI robot species

So for the first time since 2.2 droped i went to war with a species of Driven Assimilators in my neighborhood. So far, so good. But after conquering all of their planets and ending the war i noticed a small problem : It seems i am unable to replace their capital buildings with my own. Because of this all the planets are counted as "colonies", despite some of them having well in excess of 10 pops (non-Robots) and i cannot build the more advanced buildings on those planets. Furthermore some of the more crowded places are getting problems due to instability and crime because the administrators and enforcers provided by the normal captial buildings are missing and my organic pops can't fill the drone jobs providing those benefits for the machine empires.
And because i am a fanatic egalitarian, spiritualist empire (shared burden, byzantine beraucracy, beacon of liberty as a democracy) i am unable to a) stop my pops from migrating to the newly conquered worlds, b) stop the deconstruction of the robots to stabelize the planets and c) remove all organic pops via resettlment to "empty" the planets and recolonize them afterwards.
It seems stupid to me, that as a reward for defeating a threat to the galaxy i should remain stuck with barely useable forever colony planets.
Does anyone have a suggestion on how to fix the Problem i am having ?

It's a known bug in 2.2.3, when conquering any planet that uses different capital buildings.

A work-around is to move all the pops off that planet, and then colonize it.
