A simple change to the way colonial nations work with regards to tolerance. When a colonial nation is formed, give the overlord an option to choose whether they would like tor the colonial nation to be "Unifying"" or "Tolerant". This would directly affect their national ideas - a "Unifying" colonial nation would start with traditions that give bonus to culture and religious conversion, while a "Tolerant" one would get the current set of traditions (reduced development cost and no penalties for other religions).

As a side note, I think there is something fundamentally wrong in the fact that colonial nations accept all religions - I guess the dev's idea was to have notions like the USA, with multiple religions coexisting, but realistically it completely breaks immersion for nations established on the ruins of Central American and Andean nations - I don't see Mexicans performing blood sacrifices on the Temple of the Sun and Moon nowadays (in fact, I don't see the temple of Sun and Moon at all). The tolerance should only apply to same religious group - Protestants tolerating Anglicans and Catholics etc. It should not cover tolerance for different religious group (Catholics tolerating Nahuatl does not seem right).

Im am pretty sure the "idea" went something like this.
"Well shit, we now have expel minorities in the game as the ubernew feature but the CNS would just remove the results of that."
"Lets just make up stuff, have CNs not convert anything and randomly change to magical cultures instead."

This is what I've been asking for forever. I just don't get how heathens are tolerated so much instantly during a time where religion is so important. Even with the Freedom of Religion in America, that in practice only really applied to Chrisitians. I just don't get how a Catholic Spain can make a colonial nation in Mexico and they just let Pagans run around.

The main flaw is probably that there is only really one type of colonial nation, the British/French style. This style is all about accepting all cultures and religions fleeing persecution in the Old World and these people were rarely ever converted (regardless of being Heathens or Heretics). Spain however is an obvious distinction from this style where they used heavy levels of oppression and class division to ensure that if someone didn't convert that they would be severely punished for it (and no I am not trying to say Spanish colonialism was worse than British/French, just bad in a different way). I am not quite sure what would be the best way to implement this idea into the game, as I think having one of two buttons to select for each colonial nation would mean the feature quickly falls into a "what is the optimal setting to leave it on for the rest of the game" phase (sort of like the colonial policy feature that I would forget if I didn't have to select one before being able to send a colonist).
