If you and an ally reck your enemy in a war and divide his empire between your two empires, if you have better rights for the new alien people living in your empire than your ally, will it create rebels in your ally´s empire that want to seccede to your empire?

From everything that we've seen so far there is no indication that this mechanic is in the game. I am unsure if the mechanics for such exist in CK2 or EU4, I don't think so.

Closest you could have is being a bad friend, declare war against your previous ally after they wasted their resources in a joint war, (meaning you'll have to hold back troops for a rainy day) and fight for the liberation of your the new territory. That said, I'd rather have *~Friendship~*

I imagine not. Those pops are far more likely to want to be independent again than to join another of their oppressors.

Think of it this way, in terms of it making sense: if the US were to be conquered by China and North Korea, which would the people living under North Korean rule prefer to fight for- defection to China or full independence again?

Yes thats was my initial tought that they would want their own indepedance, btw what about if in one empire the rebels won will it influence the way your own alien pops think about revolting?

Yes, I'd expect so. Rather than being part of an independence faction, planets that used to be part of the newly-reformed empire and have that empire's primary species as a majority pop are going to want to defect to it.

I guess if it's implemented it goes step by step:
Independence war -> independence -> demand of vasalisation
