What governs what happens when the ruler of a country you have a royal marriage with dies? How does game decides whether your dynasty succeeds to the throne, you get a PU, or you inherit the country? And when there are multiple royal marriages how is it decided who get the PU and whether there will be a succession war?

I'm not absolutely certain that this information is completely correct, but these are the answers to your questions to the best of my knowledge:

(The following assumes your country has higher prestige than the country you're attempting to gain control of via Personal Union):

When the ruler of a country who is not of your monarch's dynasty dies without an heir, and you have a royal marriage with that country, a member of your dynasty other than yourself takes the throne. If the ruler of the country with which you have a royal marriage already belongs to the same dynasty as your ruler, if that ruler has no heir or the heir only has a weak claim, you can use the "Claim Throne" option under diplomatic actions on that country's diplomacy screen to assert your right to the throne should the monarch die in that situation. If you are the only claimant to the throne and that ruler dies, you will peacefully inherit the country and become the senior partner in a personal union with it. If there are other claimants, a succession war will begin.

Also be aware that in the 1.4 patch (I think it was 1.4) they added a new mechanic - Rivals can attempt to interfere in PU creation, resulting in a Succession War. It has to be a rival of the future senior partner, and not the lesser I believe.

I think it is much more complicated than this. I my games alot of times I have been able to gain a PU without having a member of my dynasty on the throne and once the tooltip even wrote that I am going to inherit the counrty when the ruler dies. Also sometimes I see a country is going to get into a PU with a certain nation and then when I marry them I'm gonna get the PU, without a succession war.
