If I have all the DLC's but want to turn one off, will the visuals from that DLC still be available to me? If I want to use a flag from a DLC that is turned off will it still be available to use?

yes, the flags are still available to you, but it depends on where you turn off a DLC. Use the DLC toggle button in the main menu (see screenshot) to turn off any DLC and you'll still be able to choose the flags you want. However, if you disable a DLC from the Paradox Launcher, then the flags are not visible.
