Logical Problem:
The Ship Shelter produces neither Minerals nor Unity. So you get a "Supress warning", even though the next upgrade and all the ones after do produce that 2nd resource.
It is less of a issues with unity, as presumably only buildings produce it (no tile yields).
What do you mean?
The Ship Shelter produces Energy & Unity right from the start. The suppress warning is still valid if you're trying to place it over a food and/or minerals tile instead of an energy tile.

in 1.4 when you place a colony on a dual res there is also a pop up that resources will be suppressed (cuz shelter produce only food).
that's why you usually tend to ignore thins message automatically, cuz you already know that there will be suppression.

Not everyone ignores that message. I certainly don't.

that's totally understandable. but if you've played for hundreds of hours...you may as well not see what there is...but what you've remembered about it. (ugh...don't know how to say it properly)

I do, because I place shelters on food and mineral tiles almost exclusively and thus know that it only warns me because it can't divine a possible future where the minerals will not be suppressed - but I can.

There's no reason to read that pop-up every time because it's not magically going to tell me something new and exciting I didn't already now. It becomes expected and routine, which means I pay no attention, much as I don't pay attention to the little warning beep of my microwave that it always makes when it is first opened.

Does it still give Adjacency boni though? And oh well, onto energy tiles it goes then.

Placement was more about "adjacency" bonuses than the one resource the tile might provide colony building... ;) That has "sorta" changed as now only energy will be useful, but any "adjacency" bonuses will still be key...

Still, with some other changes this basically means high food tiles actually get "some" importance. Prior one could often make do with the planetary capital + a single adjacent food tile. Now it seems as if we have to "waste" two. Sad!

Depends, with planets now giving galactic food a high food tile suddenly becomes valuable regardless of the planet condition - before, you only needed 2 or 3 tiles with food boni - anything else was worthless because no amount of extra food did anything for you.

Now you can disregard 1 food tiles (or settle planets entirely without food boni!) while selectively building farms or paradise domes on those rare 3 food tiles to boost your galactic food production.

I never said that I read the pop-up every time. Just glimpsing it, let's you now that you're about to lose a yield and you might as well put the shelter on that tile purposefully.
But now that the yields have changed, you won't even know you did something wrong since there is not even a chime.

Just to be clear, this pop up informing you that you're about to suppress resources already exists in game. It just doesn't trigger when placing a Colony Base.
Was about to say that's already the case buuuut then that came up. WHELP!!! Hopefully Wiz can get on that quickly after Banks releases.
