So in the recent Blorg-ideo part of one of the empires they are fighting has broken away. Apparently, because the planets that broke away were part of the empire they are at war with, and because they were also part of the warscore deal, they have to be conquered.

Now if they were not part of the warscore victory setting, would they start out at war normally, if they broke off after war was declared?

And is there a way to change the warscore settings so the "rebels" can be left alone, or even supported?

If they broke away before the blorg declared war, would they not be included in the war?

It seems counter to the war effort to attack rebels.

Yes, I deeper mechanic on this scenario would be a bonus: Opening the potential for you to negotiate with the enemy's rebels... uniting with you against their former masters in exchange for immediate items like resources as well as promising to make them your vassal or grant them independence during the eventual peace talks. In the Blorg scenario, keeping such promises would cost more war score, since the rebellions happened after the war started and weren't part of your war goals... but might still be cheaper than taking the planets outright as originally planned.

However, the scenario should also keep the possibility that the rebels have no interest in making a deal with you... (completely different ethos and/or other factors)... or have a price you're unwilling to pay. As a result, you're left with the strategic decision to either leave them alone... hoping your enemy will waste strength suppressing them... or crush them because they're in the way of your war objectives.

Just my quick thoughts.
