Well I am in the middle of my first ever EU3 game. I am playing as Sweden and its going pretty well. I own all of Scandinavia and a few more provinces. I am starting to have alot of trouble with Bohemia who is the HRE and has grown very large.

My problem is that I am getting "a formal request"s. The penalties for saying no seem pretty harsch (instability and 10 unrest + income hits until the end of game?!). Do these actually last until the end of game or until I get cores in the province?
It also feels kind of stupid that I would receive a stability hit for not listening to a foreign power's leader. What does Sweden care about HRE affairs?

I read somewhere that this event was to offset the HRE members tech rate bonus. Why am I getting it as a non-HRE member?

Yea there are a lot of threads on this (including one started by me that sound amazingly similar to yours :)) but the basic gist is that it is a horrible penalty. The only way to avoid it is to have 1 magistrate for every province you take and immediately take the provincial decision, "Leave HRE"

This is a province decision to leave the Holy Roman Empire.
Requirements

Province belongs to HRE
Povince owner is neither Emperor or Elector
Relationship with Emperor < 0

Effects

Removed the province from HRE
Prestige -2
Emperor's Prestige -5
Relationship with Emperor -100

The penalties are minor as the Emperor probably hates you anyway and it stops the "Formal Request". Just do it quick before he can zap you, which he will.

Thanks for the answer. I noticed a few posts but the ones I read were only about the event within the HRE. Bad googling by me I guess.

I noticed the "Leave HRE" after I got requested to give up Lubeck which is my most profitable province (diplo annexed them). Is there any way I can weaken Bohemia without war? Can I help Bavaria gain the throne in any way even if I'm not a member?

The negative bonuses only effect the province taken though. not your entire nation. cept for the stab ofc. If I am not mistaken non HRE members don't even get the 50 year 0.25 infamy increase.

Weakening withour war can be done trough spies or supporting other countries that are at war with the emperor. If you have enough gold lying around to do that though you might aswell just defeat em yourself. Its a choise of style :p

Yeah you should always take the provincial decision of Leaving the HRE as soon as you can after taking it-

BUT if you forgot to do it, instead of giving it away, create a vassal by going to the first tab of the menu and release it as a vassal
But if it's Lubeck or something, the 50 years might be worth it.

Alternatively, stay at war for fifty years. The event can't trigger if you're at war.

As a HRE member I mostly just sat trough it. Only 3 provinces had the modifier though. after that I became emperor that helped. only the infamy too worry about then.

Does that Infamy tick in for non HRE members?

As of 5.2 non christian nations no longer suffer formal requests luckily.
