I'm sure some of these have been said before but I just want to throw in my vote.
1. Ability to continue game after victory/defeat. This one is a top priority for me. There are usually so many things I have planned out only to have the game end prematurely.
2. Ability to toggle victory conditions.
3. Game start as settler unit. I sometimes really hate where my capital has started and just having the ability to move a couple spots would really help.
4. Ability to move capital. I know this one comes with some exploit-ability, however I think if you make it like civ where the "Palace" requires resources and time to build in another city it would even out.
Those are the major ones for me. Anyhow all-in-all this game is awesome.
