So, I've got a situation in a game where the fanatic materialist FE awakened and colonized a few planets right next to the militant isolationist FE.

My questions are these:

1) Will the militant isolationist FE demand the AE remove their worlds and fight a war over it? Is this even a possibility? I'm not talking about War in Heaven or waking up. I'm talking about their standard "give up these planets or we attack you" diplomatic action.

2) With the AE recognize the military strength of the FE on their border and adjust their diplomacy accordingly? Will they become less willing to declare wars against smaller empires since they have a powerful neighbor?

3) Does the AE or FE even "recognize" each other as empires? Or do they just ignore each other completely?

I have seen Awakened Empires attack and conquer non-awakened Fallen Empires without triggering the War In Heaven.

...although actually this was before I bought Leviathans, so of course it's not gonna trigger the War In Heaven. IDK if the same thing can happen now that I do have Leviathans.

1) They won't. A non awakened FE has still no ambitions and doesn't produce ships. So they would always loose against an AE.
2) Some years after awakening of a FE a hidden dice is cast to determine if another FE awakens. (If you have war in heaven aka Leviathans) Any other FE is bait for the AE because they get a massive military boost. In my current game I waited for the AE to crush the fleet of a FE and then quickly conquered them myself.
3) As I said if the AE neighbours any FE it will try to conquer them without hesitation.
