Well that's what the grand navy NI is for. Why not just have 1 ship patrol a few sea zones though? 1ship/zone is a bit much.

Sorry, a bit misleading, I haven't got them on every province's coastline, just on several stretches. For example; mainland Portugal's 'coastline'. I have to put them on fairly short stretches though or the pirates build up like mad men. You have a certain amount of time in each zone until pirates build up again after the patrol, so you can't put them on too big a stretch.
I hadnt even thought about it before, but dont you gain quite a bit of prestige and esp. Naval tradition by fighting off all these pirates?

You definately get naval tradition, and it is quite a bonus. The only thing related to prestige I've recieved so far is '+1.0% Prestige boost' for fighting off the 'Barbary Pirates'.
It's useful, particularly as the AI's more likely to accept you diplomatic proposals when you have more prestige.
